The Maiduguri club defeated Nigeria Premier Football League club Abia Warriors 2-0 in the final at the Mobolaji Johnson Arena, Onikan, Lagos on Saturday.
Nasiru Salihu bagged a brace for El-Kanemi Warriors in the game.
It was El-Kanemi Warriors first major title in 32 years.
They have won the Federation Cup three times in the history of the competition.
